When the print process started, it clears the extruder head by making a blob (what's the proper word to use?). Then goes back to the start position and moved over the blob, getting it stuck on the fan airduct or even the extruder head itself. Dragging it over the newly extruded lines, messing them up.
The test print went OK and the extruder & airduct took a different path.
Where is the setting to control where this blob is placed?

Depends on which slicer software you're using- it's probably the "start" macro that some software places in front of the actual print of the object, which can usually be modified from what I've seen. What software was used to generate the gcode for the print that's causing the problem?

You can change the start code like i did.
This will prevent the deposited material to get stuck to te nozzle or fan.
Look for a file start.gmc and open it with a editor (e.g. notepad).
; Begin start procedure
G28 ; home all axes
; Go to dump area and flush extruder
G1 Z20 F3000 ; move 20 mm up
G1 X150 F3000 ; move 150 mm to side
G92 E0 ; reset extruder
G1 E30 F200 ; flush extruder
G1 E28 F900 ; retract extruder 2mm
G92 E0 ; reset extruder
; Go back to start position
G1 X0 F3000 ; move X back to 0 mm
G1 Z0 F3000 ; move Z back to 0 mm
M106 ; start fan
; Finish start procedure

After sorting out a heap of little bugs getting the printer to run, I found during large print the extruder nozzle to be getting to hot at the top. Looking more closely at the fan and air flow, it showed inadequate flow for cooling. A small bit of paper and sticky tape as a shroud from the fan to the motor mount has total transformed the printer. Air flow in this area is not very good I will be doing some shroud designs to replace the paper and sticky tape. Will try post picture once i know how

Not a bad idea. I'll give it a go as well.
edit: tried it, and it definitely does make it cooler. If you do make a printable shroud, the trick will be to do it so the extruder is still serviceable.

I had a god at making a printed shroud: http://forum.felixprinters.com/viewtopic.php?f=9&t=891
